I spent one hour yesterday entering reference entries through the Insert->Indexes and Tables->Bibliography Entry->From document content. I made a list of references which looked like I wanted in the end of the document. Upon opening the document today, all references are gone and the bibliography database holds none of the information I put in yesterday.

We've had some issues with content not round-tripping properly when saved in certain formats including DOCX and XLSX. If you're using one of those formats, please try using a native LibreOffice ODF format such as ODT or ODS.
We do take data-loss bugs seriously, so we'd appreciate it if you could file a bug and provide a list of steps that can reproduce your problem. The QA team will be happy to help you track down this issue!
