I’d like to format the page number using three numbers i.e.: 001,002,003…
Is there any way to do it?

I don’t know of a way to left-pad the page number to three digits as you described.
The LO Online Help has info on Page Numbering, but even the section To Format the Page Number Style doesn’t seem to offer this much flexibility.
If we can’t find you a solution in a week or so, your best bet is to file an enhancement bug and provide clear information on what you’re requesting. Don’t forget to mark your bug as an ‘enhancement’. The QA team will be happy to help you triage your feature request in the bugtracker.
