You will not get any answer soon without concrete data. What exactly is written in column A and B? Of course you can sort by verse number if the number is a number actually. As far as I know, a Bible verse is defined by some book name, a chapter number and a verse number or two. That is 2 numbers at least.

Select the range to sort, and use Menu/Data define range.
Use Menu/data/sort and in the Options tab you can select your custom list to sort.
Defining a range, makes sort criteria and options, persistent.

Selected the 3 columns of the spreadsheet.
Menu/Data/Sort/Options/Selected custom list (Bible Books)/Sort.
The column with the Bible books was sorted alphabetically, but not according to the custom list.

No, it should work. You need to find the reason on your side.
Everything is OK. It is enough to select a range.
Check the added list in ‘Options - LibreOffice Calc - Sort Lists’.
New_Testaments has 3 editions of the New Testament in a database (where it belongs to) in English, French and anchient Greek.
The database contains an form where you can choose a book, a chapter number and 2 editions to be compared with each other.
On the left side you see everything ordered by verse number. On the right side you see the two verses.
After a little test:
The issue is with the cell content: Genesis will be custom sorted, but Genesis 1:1 will be alphabetically sorted below Revelation.
If the cells contains the chapter and verse/verses, you will need to use an auxiliary column (with only the books names). And must check Enable natural sort, so that Genesis 9:1 appears after Genesis 11:1.
By the way, I think that there is no need to define range.
Tested with LibreOffice 7.0.6.2 (x64) on Windows 10.0.
