If you expect any decent answer, reopen your question to edit it with OS name, LO version, save format. Attach a sample file and explain what you mean with “footnotes in the body of the paper are not subscripted”. Do you mean the note anchor, aka. its number? In this case have you any manual formatting active at the note location? Manual formatting (or direct formatting) messes up all standard formatting done with styles.

I cannot direct-format the footnote anchor from superscript to normal so the change has probably occurred in the Footnote Anchor character style…
- In the Sidebar, open the Styles pane and along the top select the second icon from the left with tooltip Character Styles.
- Right click Footnote Anchor and select Edit style
- In the dialogue that opens, select the Position tab. Under heading Position, select Superscript and tick the box Automatic if not ticked. OK
Maybe the original intention was to make the footnote anchor more visible. You can increase the size from 58% to a larger percentage. You could also or instead change the font to a heavier font or just bold it in the Font tab of the dialogue.
