How to reset dataset of alphabetic index, index to include zero entries?
How to remove all references to that index entries from document text?

Just remove the index. The markup for the entries can remain in your document. The size needed won’t matter that much. It is important only if you want to use the alphabetic index on other words.
As already explained, this is a manual process. Right-click on an existing index entry and Index Entry to bring up the index dialog. Press the Delete button and use the thick arrow button to navigate to previous/next entry.
