Search for \d regular expression using Find & Replace (Ctrl+H). Use [ Find All ] button to select all numbers in the document at once. Try to format them using a different font. Check if that helps solving the immediate issue. Then please file the bug - because without that, there’s no way to resolve it for the developers (and I can’t repro it, as I’m a Windows user).

I did it, the numbers finally appeared!
After selecting all numbers, I changed the font of numbers into Lohit Devanagari, and yeah it appeared after the PDF conversion.
I will fill a bug report, after my exams…
